چکیده

This paper aims to provide rigor to the process relations in the OBO relations ontology. We present a formal axiomatization of these relations in first order logic as a definitional extension of the Process Specification Language (PSL) Ontology. In particular, we formalize the process parthood, process specialization, process instantiation and instance level parthood relations of OBO. We also present a formal characterization of the models of our axiomatization and provide representation theorems showing the correctness of our characterization.

Logical properties of foundational relations in bio-ontologies

OBJECTIVE We compare the advantages of specifying the semantics of foundational relations in bio-medical terminology systems using different types of formal deductive systems: first-order logic (FOL) and description logics (DLs). METHOD As our focus example, we use a terminology whose basic terms are supposed to designate proper parthood relations, subdivision relations, and surrounded-by rel...

A Note on the Compatibility of Part-Whole Relations with Foundational Ontologies

Parthood in mereology is one relation, and typically is included in foundational ontologies. Some of these foundational ontologies and many domain ontologies use a plethora of parthood and part-whole relations, such as ‘sub process’ and ‘portion’. This poses requirements on the foundational ontologies and, perhaps, Ontology, on what to do with these two different approaches to part-whole relati...

Law and order: Assessing and enforcing compliance with ontological modeling principles in the Foundational Model of Anatomy

The objective of this study is to provide an operational definition of principles with which well-formed ontologies should comply. We define 15 such principles, related to classification (e.g., no hierarchical cycles are allowed; concepts have a reasonable number of children), incompatible relationships (e.g., two concepts cannot stand both in a taxonomic and partitive relation), dependence amo...

A formal theory for spatial representation and reasoning in biomedical ontologies

OBJECTIVE The objective of this paper is to demonstrate how a formal spatial theory can be used as an important tool for disambiguating the spatial information embodied in biomedical ontologies and for enhancing their automatic reasoning capabilities. METHOD AND MATERIALS This paper presents a formal theory of parthood and location relations among individuals, called Basic Inclusion Theory (B...

بررسی هستان شناسی های توسعه یافته مبتنی بر اصول هستان شناسی های منبع باز زیست پزشکی

Background and Aim: Ontologies facilitate data integration, exchange, searching and querying. Open Biomedical Ontologies (OBO) Foundry is a solution for creating reference ontologies. In this foundry, the design of ontologies is based on established principles which allow for their interactions as a single system. The purpose of this study is to determine the main features of ontologies develop...
